Many people in many civilizations have asked the question you are asking. The most commonly admired for this asking of questions were the ancient Greeks who observed the universe. From their observations they offered up answers. The answers they offered up and some of their approaches have been said by some to be the basis of the sciences today.

So you are questioning and observing in a similar way to the ancient Greeks. Probably a similar way in which everyone questions.

The difficulty you have is an overall explanation of the systems of the world, the universe and everything. (Brian Green "The Elegant Universe" offers an fairly good explanation of where the sciences are at today, I think)

An infinite universe, you say? Sure, cause and effect, but according to my knowledge, this universe cannot be inifinite. This begs many questions and the sciences are already on to it. "Is the universe curved?" some have asked.

A 'commonality' as you say in your post is what the sciences are seeking. Commonality is at the heart of a Theory of Everything. 'How can that knowledge be utilized if it is realized?'you also ask. Knowing the human race it will probably be fatal. Sure, and amazing new medicines will undoubably be discovered to treat the wounded

'Links between everything that is known to exist?' you say. These links are what the sciences seek. If they find the link or a single law that links all things then they will have the Theory of Everything. So links are what they're looking for.

Finally you ask if there is a computer capable... some within the sciences say that they aren't smart enough yet to solve the complex mathematics involved. However there is work on a machine that it is said will recreate the intensity at the beginning of the universe. That is, they intend to recreate the beginning of the universe (in very small scale) to see what they can learn. That is, how a single thing splits into many things and other mysteries including the Theory of Everything.

That is, it is believed (by some) that the universe began as a singlularity or single thing. From there the singularity expanded into many things - and eventually settled into the universe we see around us. So recreating this event in small scale might tell them what the Theory is.
