One of the big question I've had is where do black holes fit into this hypothesis.

Black holes fill the role of vacuoles in a cell.
Vacuoles are responsible for removing potentially harzardous material from the cell and transporting it outside of the cell. This would hold true to common conception of the characteristics of a black hole.
