I'm sure it's not out of league, you being into systems, indeed it's right in your discipline.
My Idea is conceptual and not detailed ( I wouldn't be able to comprehend the details ), but it is consistent, I believe, with the latest physical theories.
So please share any comments or questions, either at this thread or in a PM.

I'm sure this kind of modelling might lead to the real thing, but I'm also sure Witten & Co have considered this before, and similar models. You need real expert-advice, and I agree, you need to elaborate all this, make it more clear. Also, and in general this seems to be a blind spot around here, you might consider the phenomenon 'emergence'. There is no such thing as explaining for instance human behaviour out of quarks. Nature says 'no'.
But any way... bravo! Real creative thinking!

Matter is the vehicle for the manifestation of the soul on this plane of existence and the soul is the vehicle on a higher plane for the manifestation of spirit, these three are a Trinity synthesized by life, which pervades them all. Three simultanoeus existences, three planes, three transitional/transcending quasi manifestations, read; Be-ings.

I thought the emergence would be in the entity's awareness of itself. And thank you for bringing up that most important point. I looked up from your wiki link;
An emergent behaviour or emergent property can appear when a number of simple entities (agents) operate in an environment, forming more complex behaviours as a collective. If emergence happens over disparate size scales, then the reason is usually a causal relation across different scales. In other words there is often a form of top-down feedback in systems with emergent properties. The processes from which emergent properties result may occur in either the observed or observing system, and can commonly be identified by their patterns of accumulating change, most generally called 'growth'. Why emergent behaviours occur include: intricate causal relations across different scales and feedback, known as interconnectivity. The emergent property itself may be either very predictable or unpredictable and unprecedented, and represent a new level of the system's evolution. The complex behaviour or properties are not a property of any single such entity, nor can they easily be predicted or deduced from behaviour in the lower-level entities: they are irreducible. No physical property of an individual molecule of air would lead one to think that a large collection of them will transmit sound. The shape and behaviour of a flock of birds[1] or shoal of fish are also good examples.
I wish Ed Witten rejected this Idea, I think it might be a little too metaphysical for most physicists.

Your work is inspiring.
I started down the path of studying, The Kabalistic Tree Of Life, there are a lot of similarities in what you have presented and the Ain Soph etc. in the explainations of the spheres and colors within "The Tree Of Life" concept, I Googled most of the info I have on it, you might find it interesting as well.
I would also recommend Itzak Bentov's "Stalking The Wild Pendulum" as-well-as "A Brief Tour of Higher Consciousness" same author.
Very humorous at times and very learned.
